I'll address each of your questions below.
The brick beehive technology data is meant to represent process share information for the reference scenario. Since there are none of that technology currently, you can set the current accounts process share to zero. The reference scenario data can be entered using the Interp function.
Additional refinery products should be added manually by highlighting the "Output Fuels" folder clicking the green "+" symbol or right clicking and selecting "Add." You will be able to find the two missing refinery products and many more there.
And you are correct that the sample data in Freedonia gives an efficiency of 80%, but the training materials ask you to change that to 97%. The training materials do not include information about the export targets of output fuels, so you can choose to either keep that initial data or delete it.
