The emissions due to CNG in transport sector has raised so much that for Pakistan the total CO2 emissions were 189 million metric ton for 2017 but LEAP is giving 706 million metric tonnes.

I want to ask what I need to do to decrease that amount of emissions?

Go through the Results View and check that the energy demands by fuel for the transport sector are reasonable, and that an issue doesn't stand out. You should also verify that the values you entered in Analysis View are correct, especially the units and scale. For example, check the emissions factors, energy intensity or mileage, and activity levels as all of these variables effect the calculation of emissions.
